Strength wise I'm quite strong, I can walk at fast pace for 5 miles carrying 20kg but I'm quite nervous about the cardio aspect, really the run.

First and foremost, there are numerous, obvious health benefits when you stop smoking, and there will be noticeable, proven improvement in your physical fitness. If you are concerned about your CV (cardiovascular) fitness, then it can only be a good thing to reduce your intake.
Just to add, during your Ph1 training, there will be very limited opportunities to smoke, with a zero smoking policy if you attend AFC Harrogate for your training. Many bases are going 'smoke-free', so it will be a lot easier if you stop smoking before joining the military.
